Can a creature who is potion-transformed into a custom be bred with someone their old DNA was related to...?

Do you mean a normal creature, like a numbered species? Or something else?
Numbered species can already inbreed, it's just bad stuff happens sometimes (salaves inbreeding in the past caused abnormalities).

Oh, um, this would be a Malii. Specifically Scarlet, who if Revelation's offspring. I am making a custom Malii and using a potion to turn her into that custom. I was wondering if there would be a negative consequence to her new body making offspring with her old DNA's father - and what sort of consequence there might be. "Illness"?

Yeah those count as the usual Numbered Species. -nod-
I think it would depend entirely on the person you bred it through, so it would be the choice of the artist in whichever shop you buy the breeding with.
